A recent publication of medical research confirmed the fact that women who wear heels a lot do have much shorter muscle fibrs within their calf muscles. Not smaller muscles but shorter fibres.
So when you wear flats you need to stretch those fibres much more than a) normal and b) their limit.
That, together i suspect with more walking than normal, is why your calves are sore.
