If you change to the old style mailbox and back again it normally clears it,failing that,delete or save some of your inbox which will bring up earlier mails which you may not have opened.
We have a problem like this too ("EMail notifications" thread).
Have switched to old mailbox but can't see how to switch it back to the new one now.
